SMB3's engine is significantly more complex, so it's probably even harder to modify then SMB1's.

The NES uses separate palettes for sprites and background, and since the pipes are part of the background there's no way they could share colors with any sprites.

Or Sonic 2/3, where player two respawns near player one if he goes to far away from the camera. This is pretty annoying in Sonic games because of how fast both players can move, meaning they end up going separate ways very often. This turns the 2-player mode into little more than a gimmick, but I guess it wouldn't be so frustrating in SMB3.

Implementing split screen in a game that doesn't support it would require massive updates to the engine. It's practically impossible.
