I think Kid Niki: Radical Ninja uses it, there is probably other games I haven't checked that uses it as well, I have no idea.
Yes, Kid Niki uses the feature of MMC1 that allows a switched bank at $C000 and a fixed bank at $8000. This is because it was converted from a Japanese version (Kaiketsu Yanchamaru) that had a custom board with this same memory layout.
Pirates! uses MMC1's feature that allows all 32K to switch at once. I distinctly remember that these two games didn't run until emulators started to implement the full feature set as first described in Matt Richey's document.
There are numerous MMC3 games that use the alterrnate PRG bankswitching mode, including SMB3. The feature is designed to make it possible to bankswitch DPCM sound samples, which must begin in the $C000-FFFF range (APU limitation).
