Yeah the only reason a mask ROM would not match a retail game would be if they caught an error so severe that they had to stop production and throw all the chips away, I'd be very surprised to hear that this happened.
And if they did that, they would increment the part number serial code. This happened with Final Fantasy IV and Rockman X on the Super Famicom.
