It's hard to give a "top favourite" to the NES; Metroid and Kid Icarus are up there, but as I said, it's hard for me to give a #1.
For Famicom, hands down: Gimmick!
Some of my biggest favorites are from Castlevania 3, particularly the Japanese one, but that's largely due to the special audio chip. However I also think the composition is spectacular across the game.
Dragon Warrior 4 is another game with very well-written music throughout. Each chapter develops a theme around your characters which culminates beautifully in the grand finale.
Overall I tend to like music in Konami games, especially the Castlevania series. Some of my favorites are:

The track from 1-1 in SMB2US also gets stuck in my head whenever I hear it.
If any of you have heard the music for Cutthroat Island for the SNES, then the music shows just how much quality goes into the music for the SNES when the folks at Software Creations make the music.
as far an nes music goes I like that song from Ninja Gaiden 2 the best.

Great NES songs I've enjoyed (trying to go for ones that haven't been mentioned already):
Al Unser Jr Racing - track 32. On the sappy side, but classic Data East.
Bad Dudes - tracks 1, and 3. More Data East, but totally bad-ass (#3 especially).
Baseball Simulator 1.000 - track 13
Chip and Dale - track 2, it's just too funny
Cobra Triangle - cool songs and "solid" sound
Conflict - all great stuff, reminiscent of Rygar and Golgo-13
Ferrari Grand Prix Challenge - track 5 is cool and done by one of the forum members here
Freedom Force - track 5 is speed metal or thrash, nice
Golgo 13 Riddle of Icarus - track 12
Gauntlet - track 5, just skip over track 1

Booby Kids - track 3 is hardcore

There are a lot of extremely good homebrewed tracks both on 2A03 and in the famicompo packs. Unfortunately the best use VRC6, VRC7, and N106 all at once.
If you use more than two chips (2A03 and one mapper), you might as well use Modplug Tracker.
I wonder how hard it would be to make an interface between the expansion port of an NES and the Game Link port of a Game Boy. Then one could use a GBS as extra channels for an NSF. I once prototyped a song in S3M format for exactly that setup: channels 1-5 represent an NES, and 6-8 represent a Game Boy (no software envelopes or low notes on 6 and 7, 32-point wavetable on

I definitely agree with the Garantua theme of Battletoads (didn't know that was it's name), best NES music ever.
Also Willy stage 1 in Mega Man 2 and Aquarius in Castlevania 3 would be both second best (I can't pick one over another).
- Sunsoft games like Batman Return of the Joker, Journey to Sillius, Hebereke (my fav!) and Gremlins 2 The New Batch have nice soundtracks, specially with the awesome usage of the DMC channel. ^_^;;

I think the game is pretty dumb.

I love too many sound track to say one is better than the other but I can say that many of the ninja gaiden tracks are quite good. The one I remade as an FTM for fun is a good example.
Maybe not in the best music category but I find it interesting that Holy diver, an old game made by Irem in 1989, got a 8k nsf but the music is quite good for that size. It does fit the game pretty well.

Fixed a few thing. Maybe some songs are repeated in the game too. The game is so %$#% hard that I never finished yet ^^;;

A little off topic but I'll say it anyway.
Does anyone else but me find it highly annoying when games do the thing that SMW and SML3:WL did. You know? That thing where most of the songs are the same song but slightly modified.

I can never skip the title screen song of Layla (J), I always listen to the full song before starting a game. Although it's technically simple, I like the melody a lot. Other songs of the game have not impressed me, but they are not bad either.
Darn, Golgo 13 - The Riddle of Icarus (AKA Mafat Conspiracy) has a lot of good tunes, Especially that unused one (if I know correctly, it is Track 12 like Memblers mentioned).
Don't forget EarthBound Zero/Mother, has some variety to it!

The version on the PC Engine sounds awfully close to the IIDX version.
But then Konami's reductions to Nintendo 8-bit sound chips (NES/GB) aren't always the best. I seem to remember doing a few NES-style covers of DDR songs to prove that it wasn't Nintendo's fault but Konami's that the music in DDR for Game Boy sucked. One of those was
my "Butterfly" NSF, which easily sounds closer to
the original than
the DDR GB version does. I followed it up with NES-style covers of "Paranoia" and
"Maxx Unlimited", a song that appeared along with "Burning Heat" in DDRMAX2. I wonder what I could do to "Burning Heat".
