As for MM1 or MM2, I'm not sure what they changed in the sounds? I've played PAL versions of both games on my NTSC NES and they play perfectly, and sound like they should (though I don't really have an ear for glitches in sound effects). Most notably of course, the music being played in the correct tempo, which is really what I care about - play "PAL" Mega Man 1 or 2 on a PAL NES, and those memorable tunes will sound horribly, horribly slow.
If the PAL version is played on a NTSC system, then the music will play too high, as the pitch was compensated to sound correct on PAL console. The glitches in the sound effects will stay, and they are very hearable, mostly in the sound effect there is when Mega Man shoots with his Mega Buster, and when he lands on ground after a jump, but in other sounds too. I think that somehow high pitched were transformed into very low pitches, but I am not exactly sure why/how.

(in my list I actually considered it NTSC timing, but I guess more testing would be in order)
The major problem is that it's much more easy to prove that the timing was changed than to prove it was kept exactly intact.
