Native digital output means there's no analog to digital conversion. You're saving theoretical image degradation and the nominal Framemeister input lag (~20ms). Framemeister isn't 100% perfect, it introduces noise in dark colors for example, but all digital output should be "perfect".
But it's mostly the price really. They can't release an aluminum block SNES for $500. Everyone would just go out and get a Framemeister or OSSC instead because real SNESs already have RGB output.
