Oh very rare. As you know the SCD games had very limited runs and some were only sold exclusively through TZD (not sure about Cotton though).
And for the most part the people who bought these games were very hardcore gamers who played their shit (most of the oldtimers on PCEFX). So in collector terms I would say an original Cotton still factory sealed is pretty rare. Compared to other sealed titles, I would say only sealed stuff like Bonk3 (hucard) and DH trumps it. Only know a few guys into sealed CD games though, and they generally only buy NM copies.
